I found an old empty 650 engine case that I plan on using as my frame jig when I hardtail. The only mount that wont be there is the one at the top of the heads. Do you guys think that will be fine? The backbone should still be held in place by the rear case motor mount.

Contentious issue there!
Some claim there bike handles like crap with the top mount removed.
Others say it makes no difference.....
y take is keep it, Yamaha wouldn't have put it there if they didn't think it needed it. Plenty of others will disagree.
Possibly it prevents stress on the lower mounts caused by vibration, can't say for sure.
Up to you in the end!

Yammamna he isn't asking about not running it...
Baclay,
If you are just looking to keep everything in line you will be fine..
Just make sure you have all other mounts bolted in tight before you start cuttin'.
