The issues are as fiollows:
1) I have had the bike in a fixed condition for 1 week and the bike will no longer start with the button. A new batery was installed a week ago. I now hear the starter clicking when the button is pressed. It will start using the kick start after several tries (4-5).
2) After starting, the left cylinder sounds like it is missing (not in sync). The spark plugs are new and properly gapped. This seems to correct itself after the bike warms up.
3) The bike pops sometimes and the last time I ran the bike today, the engine cutoff unexpectedly and I heard a loud pop out of the exhaust a second after the bike stopped.

I appreciate any and all suggestions to solve the problems.

Start by checking for the simple things first. Even though you have a new battery, the charging system on your bike may not be generating enough voltage to keep the battery charged.

Might be best to charge the battery with a portable charger, on the bench. Start up the bike and measure battery voltage with the bike at 1200 RPM. Should be 13 to 13.5 volts. When you rev up to 2500 RPM, you need to see 14.1 to 14.5 volts across the battery.

If you don't get those voltages, check the length of the brushes. They need to be at least 0.276" ( 7mm) long.

Yeah, sounds like a charging issue, the battery running low from a weak charging system will cause all those symptoms you describe. Charge the battery and run the test that RG described, also, pull the plugs and check to make sure the aren't fouled... it happens quick with a low battery/weak spark...
